Is this neccecary? Or can we 'upgrade' to SPM8 as a default? Are mnc volumes not supported by SPM8 as the code seems to suggest? only SPM2 can read .mnc volumes. If you explicitly specify this in your configuration, FT switches to using SPM8; please replace .mnc with .nii. Then it will work.

with replace you mean rename?

It seems that you call the function with cfg.xxx = 'yyy.mnc', indeed rename this into cfg.xx='yyy.nii'
