Before with the same data and the same mri, the alignment had been fine.

What exactly is the problem? Does the code crash (if so please provide a copy of the error message)? Or does the code run through but the alignment off/misplaced?

I am sorry for the few details. The function doesn't crush but it does not align the structural and the functional images properly. The functional seems to be rotated in the x-y plane, probably of 90 degrees.
